Senior Computational Biologist/Bioinformatician - Remote
About the Role
We are seeking a Senior Computational Biologist/Bioinformatician to join our team remotely. In this role, you will focus on computational biology and bioinformatics with an emphasis on spatial transcriptomics, proteomics, and immunosequencing. You will work on cutting-edge projects that involve NGS data processing and spatial analysis, contributing to significant advancements in disease-focused research.
What You'll Do
- Conduct end-to-end data processing, including BCL/FASTQ conversion, quality control, and alignment/quantification.
- Develop and validate spatial barcode mapping for Pixel-seq, ensuring accurate gene/protein counts.
- Implement segmentation techniques for nuclei and whole-cell analysis, maintaining high-quality standards.
- Perform downstream single-cell and spatial analysis, creating annotated data objects and conducting normalization and clustering.
- Automate pipelines using Snakemake or Nextflow, ensuring reproducibility and clear documentation.
- Collaborate with project teams, preparing figures and concise analysis memos for reporting.
- Support DevOps-lite tasks, including maintaining containerized environments and performing light server maintenance.
- Contribute to data stewardship and ensure proper management of analysis environments.
Requirements
- Bachelor's Degree in Computer Science, Applied Mathematics, Bioinformatics, Computational Biology, or a related field.
- At least one year of relevant experience in computational biology or bioinformatics.
- Proficiency in Python (numpy/pandas), basic R (Seurat/tidyverse), and bash scripting.
- Experience with NGS data processing and spatial omics techniques.
- Familiarity with segmentation tools such as Cellpose and image quality control.
- Knowledge of reproducibility and automation using Snakemake or Nextflow.
- Strong communication skills for collaboration with biologists and clinicians.
- Experience with Linux and HPC environments, including SLURM job submission.
Nice to Have
- Experience with probabilistic modeling tools like scVI or scANVI.
- GPU experience with PyTorch or CUDA for segmentation tasks.
- Familiarity with data versioning tools like DVC.
- Prior coursework or research in biochemistry or genetics.
- Basic knowledge of configuration and monitoring for research workflows.
